The Viola took a well deserved lead through Adrian Mutu on 11 minutes when the Romanian hit-man finished off a well worked move by Alberto Gilardino and Mario Santana.
Cesare Prandelli's men dominated but they were made to pay for not finishing their chances as Tim Borrowski struck back late on to end their hopes of qualification.
Melo is proud of the display his side put on and he believes they were unlucky.
"I think the whole team were excellent today and we played very well," Melo told Sky Sport Italia.
"We could have scored more but that's football. I think we were rather unlucky as Bayern didn't play particularly well or create great chances.
"We lacked the second goal but compliments to both teams as we played really well.
"We now have to look forward and try and beat Lyon and then we will see what happens."
Qualification is looking difficult for Fiorentina. The Italians will need to beat Lyon in their next game and then hope Bayern Munich beat the French team when they play in matchday six.
